I say 60/40.as it has been the entire time. If you had rented it out during the summer, I'm sure the same ratio would have applied if two others had rented it.

"We each got the same value out of the apartment" implies there was no assignment of rooms, and you have the option to take either room. Otherwise, he should pay for the fact he reserved the larger room with a larger proportion.

If you had rented the place out, your roommate would have argued that he deserved 60% of the proceeds to cover his 60% of the share of the rent. And had he stayed there this summer, he would have stayed in his room, and paid 60% of the rent -- it's not your responsibility that he didn't, and you don't owe him any part of his rent just because he chose not to live there or to find a tenant. His argument is no different than if the two of you rented side-by-side beach cottages, with his worth much more than yours, and him demanding that you pay some part of his rent because neither of you was home all summer. It's nonsense -- you owe only the 40% rent that you agreed to pay and not a penny more.

I agree that you should not only negotiate the 60/40 as of your original agreement, but also re-negotiate for him to take the closet this year, assuming you can afford the 60% for the larger "room." You are literally getting the short end of the stick.
